I've experienced this exact issue while converting large EML folders into Outlook PST. When managing hundreds or thousands of messages, it is not possible to import EML files one at a time because Outlook cannot access them natively. After considerable trial and error I eventually used the Softaken EML to PST Converter and it saves a lot of time. It handled large folders with ease and combined many EML files into a single PST file and maintained the email layout and folder structure. The interface is simple to use so even if you are not tech-savvy it's easy to figure out.
