Let's say I have a 2 GB USB flash drive and have a 1 GB container on it. Because the way USB flash drives work, can sensitive leak to the non-encrypted part of the drive when deleting files from the encrypted part?

In theory no, the encrypted container will be addressed as a seperate entity. If the non-encrypted part was used for any type of temp or swap file then yes data would leak.
