In a freespace wipe I shut down all programs, kill all non-essential process. But I leave the ones for my firewall and AV (I can kill those if I unplug from the cable modem), leave taskmgr.exe for last. After the freespace wipe I have to reboot to get all the processes to reload again.
I don't want my tracking cookies floating around unused space. BufferZone is great, it isolates the tracking cookies so they track nothing (but I don't think it applys to freespace).

Are you using Eraser 5.8? This feature has not worked since Eraser 5.8 was released as a beta 6 months ago, shutdown/reboot is not in the help file because they haven't got around to making shudown/reboot work yet.
